Momentum Distribution of SARS-CoV-2 Sequences on Variant Maps

Applying momentum measures and probability distributions, a visual scheme is proposed in this pap... more Applying momentum measures and probability distributions, a visual scheme is proposed in this paper to transfer SARS-CoV-2 genomes to two distinct maps to be the A6 module of the MAS. Based on collected datasets of SARS-CoV-2 on different countries as examples, relevant characteristics and correlation of probability distributions are described. In visualization of two patterns under momentum measurement, there are two visual forms of Pattern 1 and Pattern 2. Two forms are generated from the same sequence on different focuses. Pattern 1 describes the momentum distribution of a segment accounting for whole genomes, and Pattern 2 visualizes the differences in momentum distributions on various segments. This is a new type of analysis measurement to explore complex connections and differences among sets of SARS-CoV-2 genomes for their availability.

Mining and analyzing the information and structure of DNA sequences is an important method of exp... more Mining and analyzing the information and structure of DNA sequences is an important method of exploring and explaining the mysteries of biology. In addition to traditional biological detection methods for DNA sequences, technological advances have allowed researchers to utilize computers to analyze DNA sequences, such as in DNA visualization. However, DNA visualization techniques have disadvantages, such as difficult operation and complex calculation. Therefore, in this paper, we propose an algorithm called VARCH based on a variant map that is a part of variant logic construction. VARCH is a high-efficiency and concise visualization algorithm for DNA sequences. The principle of this approach is that the number of base combinations in each DNA subsequence is counted, and a matrix is constructed based on the full arrangement of different base combinations. Finally, the matrix is mapped to the 2D coordinate plane, obtaining the image of DNA sequences. The experimental results demonstrate that VARCH can effectively display features of DNA sequences.

Randomness testing schemes are very important to ensure the randomness qualities for relevant sequences. This chapter proposes a visual scheme based on variant construction to measure sequences to intuitively show some combinatorial properties of key stream generated by stream ciphers. Basic models are described. This scheme provides a flexible framework for the variant measure method on the key stream of stream ciphers to describe randomness in various combinatorial maps.

Symmetric constructions provide core components in cryptographic applications. In this chapter, four meta symmetric clustering schemes (combination, crossing, variant and rotation) are organized in a hierarchy for n variables of 0-1 vectors in measuring phase spaces. Local counting properties in a cluster and global counting properties in a given level are formulated. From selected symmetric clusters, a number of various symmetric Boolean functions are formulated. Counting properties on symmetric clusters, vectors in selected clusters and special symmetric Boolean functions are listed. Four sets of symmetric Boolean functions are compared. Properties of symmetric clusters and Boolean functions are discussed. Main results are expressed in theorems and tables. Among four meta schemes, the variant scheme presents novel properties approximately with O n 2 /4 clusters on a 2D phase space different from other schemes: combinatorial O (n), crossing O (n/2) and rotation O (2 n /n) on 1D measuring phase spaces, respectively. The variant pseudorandom number generator is a similar approach on RC4 and HC128 stream ciphers using word-oriented 0-1 vectors. Further advanced researches and explorations on relevant optimal configurations are required.

In this chapter, double path model and variant logic principle are applied to establish a simulation system for exhaustive testing targets. Using Einstein quanta interaction, different measure quaternion structures are investigated. Under Symmetry/Anti-symmetry and Synchronous/Asynchronous interaction conditions, eight groups of statistical results are generated as eight histograms to show their distributions. From this set of simulation results, it can be recognized that the synchronous condition is the key fact to generate quantum wave interference patterns and, in addition, the asynchronous condition is the key fact to make classic particle distributions. Sample results are illustrated and explanations are discussed.

Four sets of SARS-CoV-2 genomes with 20, 128, 381 and 1337 cases were processed to be represented as a series of genomic index maps in four entropies: combinatorial, integrated, mean and topological entropies, respectively. Typical samples and explanations are described. Multiple levels of hierarchical representations are illustrated.

It is important to describe this set of transformation schemes from input genomes and output results using visualable numbers to briefly explain the transformation mechanism involved in each module. In this paper, vectors, matrices and various measurements are described following each module. From a genomic sequence, there are two types of outputs for three groups: 1) groups A & B related to discrete measurements represented in either vectors or matrices; 2) groups C related real measurements linked to entropy indices restricted in a limited line segment or a certain square region as a hierarchical organization. The main transformations and projections are described. Sample distributions and genomic index maps are illustrated.

Clusters of genomes are organized as phylogenic trees to represent intrinsic information of genomes. One way of testing the quality of a stream cipher algorithm was used NIST standard for testing. For the shortcoming of those detection methods that measure a segment of key streams, the results were not on systematic approaches. To improve these methods, a systematic measurement and visual scheme on key streams is hereby proposed, which utilizes the testing results in a more accurate manner. These variant measures are based on two types of m-bit vectors. Type A corresponds to non-periodic boundary conditions, while Type B corresponds to periodic boundary conditions. For each type, groups containing the four variant measures are formed, which are invariant against permutative and associative operations. By mapping two group elements of Type B on coefficients of binomial decompositions, patterns similar to Pascal's triangle are observed. Three random data sequences are collected from two quantum random resources: one from Australian National University (ANU) and two (initial and secure) from University of Science and Technology of China (USTC). Multiple results are created on three maps, and measurements of stationary randomness are illustrated and compared. Three samples show distinct stationary properties.

It has become a public health event spreading around the world. Until this time, the source of the virus remains controversial. In this paper, a series of SARS-CoV-2 genomes were collected using the A1 module of the MAS for visualization. Pairs of genomes are compared under similarity relationships between SARS-CoV-2 and other deadly viruses carried by different species. Through the proposed method of variant construction, it provides important information to understand similarity properties among genomes. The comparison mechanism provides an efficient and fast similarity mode to compare with a whole genome at multiple levels of hierarchical measurements to provide variation information on internal correlation to a certain extent. Sample results are intuitively expressed through a list of 1D visual line charts for various distributions.
