Given two independently determined molecular structures, the molecular docking problem predicts t... more Given two independently determined molecular structures, the molecular docking problem predicts the bound association, or best fit between them, while allowing for conformational changes of the individual molecules during construction of a molecular complex. DockingShop is an integrated environment that permits interactive molecular docking by navigating a ligand or protein to an estimated binding site of a receptor with real-time graphical feedback of scoring factors as visual guides. Our program can be used to create initial configurations for a protein docking prediction process. Its output-the structure of a protein-ligand or protein-protein complex-may serve as an input for a protein docking algorithm, or an optimization process. This tool provides molecular graphics interfaces for structure modeling, interactive manipulation, navigation, optimization, and dynamic visualization to aid users steer the prediction process using their biological knowledge.

Considering the time-consuming and tedious work of the current methods to control plant layout, w... more Considering the time-consuming and tedious work of the current methods to control plant layout, which is mostly based on expert experience or field trials, we propose an algorithm to optimize and simulate a planting layout based on a virtual plant model and an optimization algorithm. A functional-structural plant model, which combines the structure and physiological function of plants, is used to construct a planting scene. The planting and row spacing are set as the genetic factors and the chromosomes of the genetic algorithm are encoded with a binary method. The photosynthetic yield of the unit planting area is denoted as the fitness value. By using this method, the intercropping of maize and soybean plants and the sole cropping of rice plants are studied. Experimental results show that the proposed method can obtain a high yield planting plan.

Detecting and resolving the collision of organs between different plants or the collision of diff... more Detecting and resolving the collision of organs between different plants or the collision of different organs of a single plant are key issues in the realistic construction of a virtual plant population. A suitable collision detection scheme is necessary to prevent a reduction in realism caused by organ penetration. A mixed bounding volume tree construction scheme based on the growth characteristics of tomato plants is proposed in this paper, and the construction mode of the bounding at all levels is simplified by using a digital tomato model. Using a parallel GPU approach, we designed a tomato plant population collision detection program with CUDA acceleration. The proposed method reduces the total collision detection time by 92%-96%.

Scenes in computer animation can have extreme complexity, especially when high resolution objects... more Scenes in computer animation can have extreme complexity, especially when high resolution objects are placed in the distance and occupy only a few pixels. A useful technique for level-of-detail in these cases is to use a sparse voxel octree containing both hard surfaces and a participating medium consisting of microflakes. In this paper, we discuss three different methods for approximating the distribution of normals of the microflakes, which is needed to compute extinction, inscattering of attenuated direct illumination, and multiple scattering in the participating medium. Specifically, we consider A) k-means approximation with k weighted representatives, B) expansion in spherical harmonics, and C) the distribution of the normals of a specific ellipsoid. We compare their image quality, data size, and computation time.
